Data Availability
No new genomic data was generated for this study. We used data from international sequencing databases (GISAID and INSDC), from the AGILE clinical trial, where genomic data were obtained from BioProject PRJNA854613 at the SRA, and from Alteri et al. where data were obtained from the ENA.
